The journal is not likely to penalize you for this. Now, if you are just a bit over the limit and this is a matter of concern, when submitting the manuscript, you could mention in the cover letter that you’ve done your best to stay within the limit and are exceeding it only by a bit. So, you might need to take greater care there. In case of a print version, space is an issue. Note that most journals allow a little bit of leeway, at least with the first draft and especially if they are solely online. In case you believe the word limit might become an issue, you may consider using an editing service to help here. Later, you can always edit out some words or text to fit it within the word limit. In the first draft, you should concentrate on getting your points in place. Some journals do specify what’s included, but for those that do not, you should try not to exceed the word limit too much. Actually, even the abstract and references are not considered, but this could differ across journals. For most journals, the title page and authors’ contributions are not included in the word limit.
